# relation between overlap and S-matrix

I am running an EME simulation and I want to estimate the transmission between the n and n+1 cell. If I right-click on it, I can choose between “overlap_n_n+1” and “S-matrix_n_n=1” but I don’t get the difference in the physical meaning. While I assume that the transmission of a certain mode is the (Abs)^2 of the corresponding element in the S-matrix, I’m not sure about the interpretation of the overlap. In fact, in some reference text I found that they can be defined in the same way, but the numerical values that I get from the simulation are significantly different from each other.

They generally measure different parameters (while most of the time are the same). Can you please upload your simulation file for a review?
